I know that you can select the days of the week that you want snapshots taken, but when during that day are the sources crawled to gather the snapshot data?

When a Monitoring Plan is created, it uses the time under the Notifications section of the Monitoring Plan to create the very first one. After that, it’s every 24 hours. If you did not change that time when creating the Monitoring Plans, they are running at 3AM or 4AM (depending on daylight savings time).
Note: Changing the time in the notification settings does not change the time of the State-in-Time creation.

How can I change when the state-in-time snapshots are executed? Our VMs spin down at night and on the weekends. I would like to have them run in the evening, after 5PM, when most folks have gone for the day.

Changing the State-in-Time start time is not something that is possible with the UI.
There is a way via the configruation file to do it, however since editing the configuration file can cause Netwrix Auditor to go down, we recommend doing this with a Support Engineer on a remote session.
